The Church of Estonia could refer to one of two distinct entities:
- The Orthodox Church of Estonia, an autonomous entity under the Ecumenical Patriarchate
- The Estonian Orthodox Church of Moscow Patriarchate, a semi-autonomous part of the Church of Russia
